I've gotten as far as being able to view this on the FLS 2D viewer. But not sure where I go from here.
I'd like to be able to change the color of the design in game. And have just the image of the gecko itself on the sail color background. Any and all suggestions or comments are welcome.

If you want both the gecko and the sail background to be colorizable, make the gecko true white, and the background transparent.
I do seem to see some aliasing in the design, which can be a common cause for rejection. You generally want to work at four times the submission size, and resize the image down as a very last step. A website that might help with the aliasing is http://vectormagic.com/, which I've used in some of my own sails to avoid the same problems.
Other than that, it looks good. You probably want to post your cleaned version for review before submitting, but you seem to be off to a good start!

Try this out. Gecko is 60% opacity white on transparent background. It is fully antialiased, but the profile is still not completely smooth.
The "all white" image below is the actual decal, the other is just a colorized sample for reference.
As far as the decal art is concerned, it looks aboriginal in origin to me. That could be reasonable for the time period, but what it would be doing on a Spanish ship, I just don't know.

Thank you both for you comments and help. And the aboriginal look was actually what I was going for, but yes I doubt that would appear on a Spanish ship. However, this is a gift for a close Aussie friend.
But, you know, the caribbean is crawling with Geckos, perhaps as a "settler" there, they took a liking to them? LOL
I'll get to working on the problems. This is ALL very new to me and I appreciate the help!

If you're satisfied with the quality of the image in the purple sample I posted above, the plain decal (looks all white) next it it should be ready for you to submit. You should be able to save it to your computer and then upload it again as a submission.
I did also shrink your image slightly to keep it away from the edges of the sail. Light colored decals can look a little strange where they overlap the dark borders of the background sail texture.

Ladymaitai, the private message system claims you don't exist, so here's the help you need.
I use GIMP. I blew up the gecko image to about 1024x1024 and ran the antialias filter on it. Then I shrunk the image to 600x600 and ran the filter again. I did that twice more at 350 and 256 to thoroughly clean up the pixilation. I don't know if all those steps were needed, but it seemed to work.
When you submit the decal, it will be viewable with choices of white, black, or sail backgrounds.
For your copying problem, I think you're grabbing the thumbnail shown in the post. First click on that and it should open a new page with the full size image in the corner. You can then right click it and do Save As or whatever the appropriate option is.
