I'm pretty sure I haven't done Showdown, Get a Clue requires it, and is in turn required for Reporting for Duty.

I checked with Victor Calante earlier, but I'll try again tomorrow when the servers are back.

It seems to me that the most common place that players lose the story line is in the first couple of ports. Check back with the agent and the scholars, hopefully you will pick up from where you were from there.

So I did the love interest part of the chain in Rio De la Hacha, and also the map related part of the quest up to the choice in Caracas, where I chose to support the Knights of St Gerorge. I then talked to the govenor as the kinght told me to, and on going back into the jail he told me to find out more about the map, I can only assume from my love interest, but I cant work where to go from here, after turning the quest for the hankerchief into ibrham there are no new quests for me in the consulate or anywhere else in Rio de la Hacha, so I'm a bit stuck what to do next. I'm currently level 24, am I just too low for the next quest in the mission?

Quite possibly. There is certainly a level gap between Hopeful Alliance (level 25) and the next mission Envoy of Ibrahim (level 30) if you sided with Isabel de la Garza / Uncle Ibrahim.

I am less familiar with the other branch, siding with Gabriel Cortez / Yusuf although I have played them both. I certainly prefer the Ibrahim missions although (or perhaps because) they are very much harder.
Looking at the Wiki, there are no missions mentioned in ths branch after Heir Apparent, so I am not sure what happens, except that follow up missions do exist.

As I think you have realised, there are actually three RP mission lines at this point in the story:
  • The 'main' line is in Rio de la Hacha with Ibrahim or Yusuf and you should check for missions with them or the two admrals, but if you have completed Hopeful Alliance then you just need to get to level 25 for Envoy of Ibrahim to be offered by Ibrahim.
  • The Philosopher's Stone line you seem to know where you are, with Ruenzi in Caracas. I think after Red Dragon's Lair this line peters out for quite some time. The next mission is Forward into History but don't bother going looking or it; it will be presented to you when you are ready, in a place you have so far never been.
  • The Love Interest line is a little offshoot from the 'main' line and I think is entriely stand alone. It starts with In Like Flynn which you will remember if you have done it as you have to distract a brother or sister (/fiddle) whilst wooing your True Love. If you have not yet done this, it should be offered by your True Love in the Consulate.
    There is a series of follow ups that take you to the church and the gaol in the Magistrate's office in Rio de la Hacha and comes to a natural end (or at least this is how it goes if you sided with Ibrahim; I have forgotten if it is the same if you sided with Yusuf).

The Kinghts/Porfessor part of the story takes a break quite early whilst the Algerian part continues. You are indeed slightly to low to get the next mission on the Algerian side.

As you hit the level requirement the harbour master normally gives you a message to return to the Consulate.

Eventually the Algerian side sends you to Grand Turk where the Knights/Professor are waiting to give you the next part of their chain.
