It seems that during my time away, well over a year, the servers have been condensed down to just two.

I have a pirate character (lvl 50) on the same server as my Naval characters now. I'm guessing that this is now possible, or will I be forced to delete or transfer when I reactivate?

If they are on the same account you will only be allowed to play one character per map, when the map ends it is possible to switch nations and go play your other character just be careful you were last logged in on the character you intend to play before cease fire ends.

Is there anyway to transfer my character? Even if it is a paid service?

Transfers from ex-servers to live servers is possible but between live server it is not. You could try to file a ticket, they might make an exception to their rules, I guess the worst they can say is no.
