I'm having exactly the same problem. I've been trying to complete the Economy Tutorial quest chain for the last FIVE days. I keep getting as far as the mission where you have to go and speak to the Auction Director and the European Trader in Port Royal and then you get sent back to speak to the person who gave you the mission - in my case the Auctioneer's Assistant in Les Hattes.

But something happens, either I get disconnected (which happens a lot!!!!) or I log out because I'm out of time to play (I do need sleep occasionally!!) and when I come back into the game the current part of the quest has gone and it has set me back about four or five steps and it is telling me I have to speak to the Auctioneer's Assistant in Les Hattes about building the Gravel pit. Something I have already done about a dozen times!!

In my opinion this kind of bug is fairly massive since it repeats, I'd say a mini patch would be in order, It took our server Invinicble an extra week or so to update to 1.3 and i don't think I can wait forever for 1.4 to fix this.

Yeah something weird is up.

First time ever today I had a 'lost connection to server' which lost my new character a ship in a mission. Only a lvl 1 fallback though luckily, just lost the permanent fittings, so no sweat.

Then had a SECOND one while in Havana!

Never had one before, now to have two in one day . . .

Ah well it was a chance to get stuck in and upgrade the permanent fittings anyway.

Hopefully it's all sorted tomorrow.

PS it was Antigua.

Have also noticed the rollback issue

Recruited 2 new members yesterday, as of this morning they werent in the society

Promoted a member to leader yesterday, as of this morning he was back down to member status.

Odd.

Also, both members who werent in society this morning didnt leave themselves, as we have added them back.

This is seriously a game breaking bug that needed to be fixed yesterday, especially as it seems to be happening to new low level characters as well. Personally i've had my quests rolled back 4 or 5 times now, which is making leveling that much more difficult.

If there is a fix for this they need to hotfix or do a downtime now and just put in the quest fix.

If I have to go see Robert Cray on that stupid island one more time im just going to unsubscribe and play a game that doesn't have broken quests.

Update, i've just been rolled back even further!!!
Sink sons of cortez ships was 10/10 completed and I had the next part in the chain...sink 25 plus the 3 rares.
Logged in this morning I was 8/10 completed.
Just logged in now and im 5/10 completed.
Plus almost all my other quests have been rolled back as well, my storyline missions are completely broken, etc.

Really makes me not want to play and unsubscribe.

Just got reply to my bug report

"The is a known issue that we are working frantically to resolve in 1.4. The good news is that is seems to only effect the mission log itself not your actually progress. If you cancel the repeat missions you can continue on."

So, don't repeat missions, just cancell them and move forward

Well it seems to be true that you keep the mission rewards for completed missions that subsequently reappear in the log. Incidentally you can spot this type of mission because it is missing the rewards section 'When you complete.. you will receive, etc'.
However it doesn't help with the missions that you have yet to complete that disppear.
I had about 6 'Speedy Delivery to...' missions that had involved hours of planning and sailing from one end of the map to the other. They have all disppeared, but I have the 'Inspected' goods in the hold. So now I need to go back to the original ports to retake the missions.
Or not, until it's fixed...
