Hello!

I just bought a flag in the store and I wonder if I can somehow equip the flag so I can fly it from my mast. And if possible, how do I do it?

Make sure its in you personal inventory, use C to customise when you are on the open sea and change your flag.

...in case the OP was referring to the Nation flag on the ships mainmast-

You cannot customize the (main)mast Nation flag.
Flags are customized as poster above describes- flown from the ships jackstaff - or whatever colloquialism you maybe more familiar with. ie the pole at the back of the boat lol.
