1. One way is to find out which NPC's you can kill on the Opea Sea will affect your faction rep.
I don't know them all, but for example: Killing Merrymen Pirates will increase your rep with British Navy, British Trade, British East India Company, and Brethern of the Coast, while not causing any loss. There seems to be an evil pirate gang hated by each nation so if you figure out which is which you can concentrate on them to raise your rep with certain nations. On the other hand, attacking Spanish Trade is likely to get you points with British, French, and Dutch Trade, but lowers your rep with Spanish Trade. 2. Another way is the Junk Merchant missions. Those treasure collections will usually raise your faction rep with certain trade factions. |

Some missions also change your standing. In the mission rewards it will tell you if this mission effects standing.

Attacking trade convoys only changes your faction with the irrelevant secondary trade companies. The French giving pirates are currently missing

After 1.1, supposedly you can trade in marks of victory for reputation as well.

You can also do the trade missions offered from every port inside the shop. Each gives you a good sized chunk of trader rep. Also, there are loot turnins at the junk collector in each town.
